As the Title suggests, this theory focuses on the Second Coming Of The Fruit Of The Shinju : Boruto and Himawari.
In order to begin, we need to look at a very important piece of evidence. That is Kaguya eating the Shinju's fruit.
Kaguya is a human being/alien/whatever whereas the Shinju's fruit is a fruit. After eating the Fruit did Kaguya become a fruit ? Nope. She retained her human form.
This is important because it shows that the Shinju's fruit's power has fused with Kaguya. This means the power of this fruit + Kaguya power will pass down her descendants for generations (None of them became Fruits after all).
Of course, Kaguya was not able to retain her human form when she absorbed the complete God Tree and as a result transformed into an abomination : The Juubi.
The power of the Fruit and Kaguya, i.e; Chakra divided between Hagoromo and Hamura when they were born. Each of them has divided halves of Kaguya + Shinju's Fruit power.
This power gets further divided between Indra and Ashura when Hagoromo has kids.
The whole basis of the War Arc was essentially a spoiler to the future plot line that Kishi was establishing.
Madara re-fuses Indra's and Ashura's power to bring out Hagoromo's power.
Giving him Hagoromo's power/legacy, the Rinnegan.
On, the other hand, Naruto and Sasuke get Hagoromo's source power from the man himself. Which gives them both the Rinnegan (Hagoromo's Legacy).
Here, Naruto has Hagoromo's pure undivided chakra. That's why he awakens the RSM Rinnegan which appears on the body cause of abundance of Yang/Ashura's influence. Same Goes with Sasuke who awakens the Rinnegan Eye due to the overabundance of Yin/Indra's Influence.
Look how Kishi is focusing on their respective Rinnegans.
If we use this logic as applied above, if Hagoromo's and Hamura's chakra re-combine and fuse you will get the Shinju's Fruit + Kaguya's power.
The other reason why Hamura went to the moon (The Main reason was to guard Kaguya/Juubi's shell) was to ensure that his chakra would never ever fuse with Hagoromo's chakra.
This also explains all the sealing techniques of the Hyuuga Clan (Hyuuga's are descendants of Hamura and as such his chakra) to block Hamura's chakra from fusing with Hagoromo's.
Hyuugas inherited the Byakugan and Tenseigan (Which they could awaken by collecting many Sealed Byakugans) which is Hamura's legacy.
Hagoromo's chakra was essentially given to everyone through Ninshuu, so it makes sense to isolate Hamura's chakra to prevent fusion.
Unfortunately, these attempts of Division didn't last. Hagoromo gave his pure chakra to Naruto and Sasuke making them both the heirs to his legacy to stop Madara (Puppet No-1 [You will get the reference]).
Hamura also gave his Chakra/Legacy to Hinata to stop Toneri (Misguided Man. U_U [Puppet No- 2]).
Hamura's legacy being transferred to Hinata is proven by her Chakra color changing to Purple + Getting the ability to destroy the Tensaigan Orb).
Hinata originally had Blue Chakra.

Boruto and Himawari are literally the second coming of the Fruit of the Shinju.
Eating the Fruit of the Shinju leaves a mark on the person. A few features of the Shinju's Fruit transfers to the Bearer of the power because the Fruit fuses with the person.
The Fruit of the Shinju has a Zig-zag pattern at it's core.

Boruto and Himawari have nearly all the component parts of the original Juubi : Kaguya's power and Shinju's power. But they lack a Major Component Part : The Nine Bijuus.
Gedo Mazou (Juubi's shell) is irrelevant here cause Both Boruto and Himawari have strong bodies to contain the Shinju's/Kaguya's power thanks to their Uzumaki Genes. Naruto- Uzumaki - Strong Lifeforce + Body.
Who wanted to bring the Nine Bijuus together once again ? Yep, Momoshinki (Puppet No - 3).
Now let's connect all the dots.
Puppet No -1 : Madara : Brings together Hagoromo's powers (Indra + Ashura). Is The reason why Hagoromo gives his legacy to Naruto and Sasuke.

In my opinion, this theory has one problem. That is there are currently two Fruits of the Shinju : Boruto and Himawari. How can the Shinju have two Fruits when it is implied to only have one fruit ?
There are two Options from here on :-
Option - 1 : We can assume that the Fruit merging with Kaguya could have caused a Dis-equilibrium or Mutation which has caused two Fruits of the Shinju to appear. Cause it's Human (Kaguya) + Fruit now.
It also fits symbolism wise in the story.
Himawari will be the reborn Hamura with Kaguya's Complete powers (Rather than Half). In that case, I would expect her to awaken the Tenseigan.
Boruto will be the reborn Hagoromo with Kaguya's Complete Powers (Rather than Half). Boruto will then be expected to awaken Rinnegan (Remember, Hagoromo's source power, so Indra + Ashura is Irrelevant).
Option - 2 : Boruto and Himawari both have halves of the source power i.e; 50 % each of the Shinju's fruit. In other words, one of them will have to transfer all his/her powers to the other thus recreating the complete power of the fruit.
But this could also mean that the complete drainage of the power will cause Death (Remember Bijuu Extraction) cause the Fruit Power is so enormous (Beyond Juubi Level) . Who will survive in the end ? Himawari or Boruto ?
Kishi could choose either of the Options here, so I will leave it at that.
