It's a true-blue ETERNAL Rinnegan, courtesy of Itachi.

The reason Madara's did not show up is because Kabuto's Edo Tensei had to be specially modified in order to give him that Rinnegan.

No, I don't because originally when Madara was resurrected, he had normal 3 tomoe sharingan. His body WAS modified. But only with more of harashima's cells (EDIT: So he could use mokuton). Madara already awakened the rinnegan. And even if what you're saying is true, the tomoe should have appeared in his rinnegan the moment he reclaimed his true eyes.
