So it's been revealed that Sasuke's tamoe had dissapeared because his eye powers had weakened, and he can activate it with MS. It's not that far off considering that when Deva Path nuked the village it took a while for his powers to come back...Sasuke was looking for something bigger than Kaguya, so he must have been shifting dimensions.
The fact that his eye powers were,'weakened' also explains why Sasuke didn't activate his Susano'o when he was fighting against shin. So the nerf, really wasn't a nerf.
Naruto...well he is rusty as noted by Kurama and the jutsu formula that was marked on Sasuke's sword was implied to be a form of flying raijin...so Naruto most likely couldn't sense it. Even with his previous godlike RSM powers.

That still doesn't explain why he didn't use Susanoo, Madara activated Susanoo without eyes completely.

Susano'o still originated from the dojutsu. There is room for debate though. EDIT: The more you think about it, the fact that Madara was able to activate any dojutsu ability is a plot hole already. Because if he could do that without his eye's why couldn't he use all of his other abilities?
Why did he need both eyes to activate the eternal tsukoyomi?

Sasuke's reaction time hasn't dropped remember that in the first chapter of gaiden Sasuke was attacked from behind and countered without breaking a sweat. I said in the original post that it was implied his eye power had weakened just before he activated MS.
Susano'o is an ability of MS origin.
