That the Holy Tree gives you access to all abilities and possibilities? Just think of it. It's the source of all chakra, and if it's chakra is used, then any ability can be utilized by it. For example, I'll use Madara. After attaining the Holy Tree, he was able to use Sage Art: Storm Style: Lightning Fang. Madara never had an exact affinity for lightning or water, however he was able to perfectly mix them and form the Storm Style, which is a bloodline-limit element. Even with the Rinnegan's possibility to allow the mastery of all basic elements, it still does not allow you to pass the limits of genetics. The only exceptions are bodily structural changes, such as the Dead Bone Pulse (Kaguya's) ability and eye techniques(Byakugan, Sharingan, and Rinnegan).

The Six Paths Sage Mode doesn't grant the original chakra though, as in the chakra which is a combination of all other's. The Holy Tree does.

Naruto's chakra nature, wind, is not the best there is to offer. I'm assuming you've mistaken some words there. Your analogy also does not work here. For instance, this is what you're saying:

A nuke is a weapon that can kill people, an assault rifle is also a weapon that can kill people, so it must be a nuke.

That is obviously not true.

That's what kurama called juubis nature attack and the juubi did alot more than a simple twister. :lol
