i find it really hard to believe that Naruto has been fooled somehow... he'd notice if Sakura was only carrying a stupid stuffed giraffe or pillow underneath her shirt to fake a pregnancy... Naruto is 100% Certain that Sakura is Saladas mom because he's been there the whole 9 months throughout Sakura's pregnancy... Right?
few reasons why/how Karin's DNA might've been a match;
#1 Sasuke has been healed by biting/drinking Karin's blood. (wouldn't really add her dna to Sasuke but hey, weirder things have happened...)
#2 Sasuke once had a curse mark which was made by collecting dna from certain "experiments" and Karin was one of Orochimaru's experiments.
#3 Sasuke was healed by Juugo, who GAVE SASUKE HIS OWN FLESH & BLOOD in order to SAVE SASUKE
#4 Sasuke was healed by Kabuto, who FUSED HIS DNA INTO SASUKE in order to SAVE SASUKE
(which contained a lot of Senju DNA and other stuff)
