Then why didn't Edo Madara summon Gedo Mazo out of Juubito? He could merely summon the empty shell of the Juubi out of Obito, but not Juubi itself which was sealed inside him. Plus, Kaguya isn't just Juubi's Jinchuriki. Juubi is a part of Kaguya's will, a part of her Chakra not vice versa. Not to mention that Nagato isn't even the original wielder of the Rinnegan, he pales in comparison to Madara.

Nagato is a non factor here, simply fodder. He is nothing compared to the original wielder, Madara. And Kaguya is clearly above Juubi Jin Madara with both Rinnegan. What kind of threat is Nagato for Kaguya? His techniques are fodder for Kaguya. Kaguya is the origin of Chakra (or the fruit which she ate) and all Kekkei Genkai. Kaguya's Chakra fists will turn him to paste. They overpowered Naruto's attack and incidentally crushed Sasuke's perfect Susanoo.
