Naw susanoo is the user's chakra, in Kakashi's case Obito's chakra. Their chakra is not sentient or conscious. Only hagoromo made chakra conscious when he made the bijuu via creation of all the things.

Also believe it takes a special chakra that blooms from MS to make susanoo.

I don't think he was drawing natural energy in those fights. He was preparing his own chakra for naruto. How can he gather natural energy while inside naruto? makes no sense. The kurama that absorbed natural energy at VOTE2 had direct access to nature.
