Sasuke decided to travel the world on his own in chapter 699.I'm guessing sometime he came back to Konoha,told Naruto about important things he learned on his journey,and he started going on missions for Konoha. It's teamwork,Sasuke is protecting Konoha from the outside, while Naruto is from the inside.

When Naruto left Konoha in The Last, Sasuke came back to Konoha asap to protect it since Naruto wasn't there. They have full cooperation now,and are working together.
