The Sharingan can distinguish clones from the original by following the chakra quantity in the clones. Since it's a known fact the chakra of the user is split between the Shadow Clones evenly, and that the chakra of destroyed/dispelled clones returns to the user, all the Sharingan user has to do is destroy one clone and see which chakra pool of the others has changed - whichever that is is the original user of the technique.
