Minato knew Gai's dad personally, knowing what he could do and his way of thinking towards his son, so it seems he was observing Gai a lot(especially since he always used to like to compete with his genius student), so my estimation is that he didn't know Gai could open it exactly because the last time he checked, Gai couldn't. As simple as that
So hence my estimation that Gai probably only learnt gates sometime later after Minato's death, starting to use it to the point even anbu infiltrated guys like yamato(who work for the hokage) knew about it. Things like this can't remain unnoticed especially for someone like Minato for the reasons i presented before
This could also go along the lines of Kakashi's shock when he realised a Lee(who was older than Gaiden Gai) could open gates this early, attributating it to his genius, in a way to say he never saw it before even knowing Gai.
I'm not restricting anything. I'm putting approximative estimations basing on how i think they gradually evolved with time. Now if you're not okay with it, it's your problem
