Overall in the series i would say either Itachi or Kakashi

Of your list, Shikamaru. Overall? Depends on what you're looking for. Shikamaru and his dad, Kakashi etc have the best feats. Orochimaru, Tobirama and Kabuto are the best researchers and gathering/outsourcing information for themselves, which is impressive. Sakura and Tsunade are very good medical ninjas, and thus are book smart. (Sakura was shown to be book smart even at the Chunnin exams) That's pretty much the gist of it.
