Can the mangakas express themselves of how they feel about the world overall , or certain group of people in their mangas without being punished?

Punished? No they won't get punished unless what they do is truly offensive to x person, group, ethnicity, etc. For example if x writer made a book, manga, novel, etc. involving the assassination of a leader( using their name or very similar, and probably their country) then it would spark some issue. Although some writers sometimes write things that they could not do in real life; times during the french revolution come to mind. Example of "bad writing/publication" is the recent issue with french newspaper on some religion.

Although anytime a person writes anything down on paper, internet, etc. and people are capable of viewing it, it will be be criticized and analyzed by people.

That's already true. Many writers are influenced by the issues of their times and may use allegory.

I would imagine any commentary about politics and similar issues, even though written as a character or theme in the manga, is still subject to the editor/publisher's point of view.

Some publishers might enjoy a little controversy, but others probably avoid it at all costs.

It basically depends on the stature of Mangaka, not every mangaka is allowed the liberties especially the critique of their own country or history, Mangaka of the stature Shigeru Mizuki have already published many revisionist history pieces/mangas which are highly revered as his manga pointed out the atrocities of the Japanese army in WW2. Many others like Yoshinori Kobayashi also have written on these topics.

Cheek in tongue responses/panels are usually allowed especially if they are of other countries and cultures which is found in many manga but critique of own culture/history is less prevalent. Also since foreigners are considered Gaijins so there is some bias against them

At the end of the day it's a business, so expression is many time curtailed because of business interests.
