Madara has been mentioned and foreshadowed to be a villain since part 1. Not only that, but his appearance and the chapters he fought in were some of the best chapters in Naruto that sparked everyone's interest back into the manga.

If anyone was fit to be a final villain, it would be him.

The inexperienced duo would have overwhelmed him mid-high difficulty should they have fought. If it was DMS Kakashi and the former Rikudou duo, Madara would have died a pitiful death. In their forms at the VoTE, either could have potentially solo'd him granted Sasuke has his Bijuu Susano'o.
