Arcs you would add, delete or shorten in the manga if you could

I would remove Kaguya arc and extend Sasuke/Naruto vs Madara and Naruto vs Sasuke.

I would also add Sasuke's redemption arc, simply showing the period between the end of the final fight and Sasuke's departure. <-- including development for the 2 main pairings. (This means that the movie can't exist or it needs to have a different plot)

Show some of Sasuke's travels, how Naruto becomes Hokage and how he acts as Hokage.

Yeah, a few chapters showing Naruto becoming Hokage would've been the best thing to add. Instead of the crappy epilogue in chapter 700. Seeing Kakashi cope with being useless compared to Naruto and even Tsunade (according to the novels), see Sasuke work to redeem himself.

IMO the final fight should've been Madara JJ and DSM Kabuto vs Naruto and Sasuke. That would've been fitting.

I would delete the part in which neji dies. Add Hinata vs kaguya. And the time in which neji got nicer. If it were possible I would change it from naruto to neji. Dattebayo!

More Nagato, Yahiko and Konan would be nice. The filler about them left much to be desired. Seemed overly convoluted to included Danzo, and Hanzo as the architects of Yahiko's death.

A large number of fights in the War Arc, before edo Madara's revival, were off panelled or shortened so I'd like to add on more to those chapters. I'd personally instead of having the Juubi revive, make the Juubi revival fail and instead have the alliance fight Spiral Zetsu, edo Madara, Obito and Kabuto in an epic confrontation. Sasuke would work behind the scenes and get the revolution plans going which would be the final arc and much larger than what we got in the manga.

- Akatsuki would be much more dangerous and never be killed by some teenagers

- Sasuke and his revolution would be much more built up and Naruto (and his friends) vs. Sasuke (and his revolution-army) would've been the plot of the war

- Tobi would be Izuna who revives his brother to revive Juubi and cast Mugen Tsukuyomi (perfect dreamworld only, not this zetsu-transformation crap) and these two Uchiha would interfere with this war between Naruto und Sasuke

- Madara/Izuna vs. Naruto/Sasuke would be the final battle (Sasuke wouldn't get a ugly, imperfect Rinnegan and Naruto wouldn't get these several ugly, glowing super saiyan chakra modes)

 

[Praydara]

Orochimaru wouldn't die so early on and would stick around as a major player. Sasuke would abandon Orochimaru, not managing to kill him, and Oro would be forced to find another body to inhabit. The Akatsuki and Orochimaru would be the main villains, culminating in Obito being the final villain. Kabuto wouldn't even end up using Orochimaru's DNA because he'd stick around as Orochimaru's right-hand man. All of the Akatsuki, save for Itachi whose role would be the same, would have more time and development, specifically Sasori, Deidara, Hidan, Kakuzu, and Konan. Once Pain died, Konan wouldn't have had died and would continue on, allying with Naruto and the others as per Pain's side-switching. Sasuke and Naruto would have parallel arcs, Sasuke's being dealing with Itachi and then Orochimaru and Naruto's being fighting Akatsuki. Obito would have a hand in both plotlines, allowing Sasuke to unlock the Mangekyo Sharingan and eventually the Eternal Mangekyo Sharingan. It would ultimately culminate in Sasuke defeating Orochimaru and Naruto defeating Pain, with Obito then revealing the Moon's Eye Plan, combining the two plotlines and making himself the final villain. It would be a very different story.

-Extend the chunin exam arc
-Make Naruto legitimately defeat Pain without nerfing God mode and making Nagato killing himself.
-Everyone who "died" during Pain's arc would stay dead.
-Explain what the mysterious illness that killed Itachi was and how it killed him.
-Make Naruto less preachy. Hell, if I had my way his one and only goal would have been to become hokage, not this world peace nonsense.
-I wouldn't have let Dosu die like a fodder against Gaara. Wasted potential.
-The masked man wouldn't have been Obito if I had my way.
-Can the Kaguya arc and just let Madara be the final villain. The plot twists made me dizzy.
-End the manga on chapter 699.
