And why did all these people do these things? Because the shinobi nations were warring with and killing each other and the villains' loved ones for centuries. They're just as guilty as these people unfortunately. The paradox to these villains is that though they were bad guys, they were also revolutionists who were looking to better or save the world.

Sasuke technically didn't murder anyone, he was defending himself from idiot samurai with no jutsu who ran at him like cattle when he warned them not to and when they knew full well how strong he was.

Naruto showed mercy on Obito because he knew he was misled and because Obito cared for the world rather than power.

The alliance didn't accept Orochimaru. He just went to the battlefield, healed the kages and summoned the dos to help. We don't know what happened to him after that.

Kabuto also revived Sasuke who would have died had Itachi not empathized with his misleading and shown him mercy.

And what was the result of Nagato being swayed? He revived Konoha.

Good deeds and compromise of these magnitudes tend to erase bad deeds or put them on hold when there are things more important than vendettas. This was how the shinobi nations united against Madara and Obito, by putting aside their differences to focus on the here and now.

This is it! Kishi stated in an interview that he didn't want to write villains who just wanted to destroy the world, he wanted Naruto's villains to fight for a noble purpose using the wrong means...Madara wanted peace, Obito wanted peace, Pain wanted peace...
