Jinton is composed of fire which Samehada dislikes. And Samehada never absorbs Chakra in the fashion Preta Path does. So Jinton turns it to particles.

Jinton expands once it lands upon it's target
Furthermore the chakra in jinton as well as it's AOE is too mch for Samehada to absorb in time before kisame turns to dust

Does Samehada need to make contact with its target? I think it does, in which case it gets molecularized.
It actually because Samehada has an absorption range; which varries depending on the speed of whatever it's trying to absorb.

The absorption range for the Katon was much bigger then it was for Bees raiton infused sword which obviously carried much less chakra

That is because the difference in speed, not the amount or nature of it's chakra. The raiton sword was traveling a lot faster then Itachi's Katon, thus it got closer to Samehada before getting absorbed. Something as fast as V2 was able to bypass Samehadas absorption range, due to it's sheer speed, so it took until Bee made for Samehada to finally be able to absorb it's chakra. Jinton isn't anywhere as fast as V2 Bee, so it get's absorbed or split in half before it makes contact with Samehada. Unless of course, it's made with more then 6 tails of Biju chakra (Samehadas limit), which is highly unlikely.

Fair enough, though when he fuses with Samehada he has to absorb on contact.
