She regained it probably because she had used too much of it teleporting. The Holy Tree in it's original state is everyone' chakra.

Kaguya+chakra fruit+shinju own chakra or we can said juubi + chakra fruit is 30% higher than the Kaguya+chakra fruit and 60% higher than Kaguya+Shinju.
