It very interesting. So in the story their chakra lingers around until they find a suitable host. That sounds pretty cool when you think about it. It could also be that Indra's essence and what believed is peace are the same thing

Outstanding theory! This all validates the end of the fight will result in cooperation between the 2 brothers aka Naruto and Sasuke. It will probably start with the two of them ending IT together.

What you quoted here is perhaps the most important part of your theory. (which seems more like truth to me than theory)
I see a few post about not being able to eradicate evil. To understand good and evil you need to 1st understand that these two terms (nouns) are subjective. Good and evil are relative constructs created by humanity. There are heroes and villains on both sides of war.
Where the OP is taking this theory of his is actually coincides with the concept of Yin and Yang. In the case of Naruto and Sasuke while people think Sasuke may have completely lost it, I feel as though he is fighting Naruto because he truly wishes to test Naruto's strength and, more importantly, his conviction.
Sasuke said it himself, he is looking to shoulder the weight of the world's darkness. This includes Naruto's darkness as well, but he first wants Naruto to acknowledge his own darkness and prove his strength as Sasuke's lonely path has taught him that power above all else is key.
Naruto is on the opposite side of this but I feel he has yet to understand what Sasuke is trying to show him, hence the comment about not wanting to fight the current Sasuke.
I might be lending Kishi too much credit but who knows, he may surprise us all.
