To tank or heal from one of Konan's bombs takes more chakra than it does for Konan to detonate the bomb (seeing how Shikamaru detonated dozens of them with practically no chakra left.) so, all she has to do is assault him continuously with bombs. Not only does it take chakra (even if just a little), but it also physically tires him out (even if just a little) from all this tanking, healing, running, etc. and on top of that you can factor in Konan's vastly superior reserves. Kimimaro would also have to be running around and dodging her attacks. There's clearly no way that Kimimaro is outlasting, hell even if he dies of thirst before she does.
