No, its just that giving them both chakra didn't reverse everything. Hagoromo would be an idiot if he thought that it would. Sasuke and Naruto never cared about the sage's power. It was just the means to an end for both of them and as soon as the danger finished the issue resurfaced.

Basically, Naruto still caries what the sage envisions, connecting people with chakra/cooperation/ninshu.
