Itachi had put Naruto under Genjutsu when he stuffed the crow into his mouth... and Naruto had the Kyuubi inside him at the time.
So it's more than likely that Sasuke who has the Juubi Rinnegan can still use Genjutsu on Naruto.

You're correct in regards to the activation of Shisuis KotoAmatsukami. However, i am referring to when Itachi initially placed the crow within Naruto during the Naruto and Kakashi vs Itachi battle.
Naruto had been placed under Genjutsu when he accidently looked at Itachis ring which contained his Sharingan Eye. At this point he fell under Genjutsu and this is when Itachi was speaking to him about Sasuke and there were crows everywhere. One of them flew into Narutos mouth. When Naruto was released/freed from the Genjutsu he was not aware of what had happened re. the crow until it was later activated during the Naruto/Bee vs Edo Itachi/Edo Nagato fight.
Point being: Naruto had been placed under genjutsu even tho he had the Kyuubi inside him.
Kurama wasn't cooperating with Naruto back then, the Jinchuriki and Tailed beast must be partners in order to allow the Tailed Beast to release chakra at will and negate the genjutsu.
That's why Itachi was able to put Naruto in a genjutsu back then, what happened later during their fight is self explanatory.

Sasuke didn't try and do shit to Naruto. Know why? Because Sasuke wants to beat him in a fight. To prove a point. Don't act as though because nothing happened to Naruto he is resistant to anything.
