Analysis :-
Current Scenario Levels :-
Naruto's arsenal is 50 per cent Sage Mode and 50 per cent Bijuu power imo. So, the Nine Bijuus make up 50 per cent of Naruto's arsenal and the rest is Sage Mode.
Bijuus :-
But, the Bijjus were sealed by Sasuke. Since, Kuruma was the meeting point of Naruto and the Bijuus and he was sealed, it means no more Bijuu power for Naruto. Since, they were affected by Genjutsu, they are incapicated.
As such, Naruto loses 50 per cent of his arsenal.
Sage Mode :-
Sage Mode while being powerful has an diminishing effect as it wears out over time. The only way, Naruto used to remove this weakness was by shadow clones. But this is turn causes Naruto's chakra to divide. (As stated by Madara)
As such, in the long run Naruto Sage Mode's technique could lead to massive chakra drain, espescially Bijuu Chakra.
Limited Arsenal :-
Compared to Sasuke, Naruto has a very limited arsenal, espescially considering now that he has lost the Bijuus. So, his arsenal is pretty limited.
Rasengan : Gets tanked by Sasuke's Susanoo.
Rasen-Shuriken : Gets defeated by Sasuke's fire element.
Bijuu Chakra Division :-
Naruto already has the Nine Bijuu chakra within him. But, since the Bijuus were sealed; there is no way that chakra is going to be replenished. So, if Naruto uses Shadow clones; The Bijuu chakra will get seperated and vanish leaving Naruto with a Massive Disadvantage.
The above also causes problems with Sage Mode. So, Naruto would be forced to choose between Bijuu Chakra or Sage Mode.

Cooldown :-
People would say that Sasuke's Rinnegan has a Cooldown and this would apply to all Rinnegan Techniques. This however is not true.
Sasuke uses a Rinnegan Genjutsu and traps the Nine Bijuu and then after that casts Chibaku Tensei. The scale of both techniques was massive.
Yet, his Rinnegan is still active, he doesn't close his Rinnegan which means the cooldown only applies to the Teleportation Jutsu and perhaps the Deva Path Techniques (Considering the Deva Pain Path References).
Senjutsu :-
Sasuke can absorb Naruto's Sage Mode by Preta Path. Simply because he was compatible with Juugo's Senjutsu. Not to mention, Juugo's Senjutsu was unstable. Yet, Sasuke is able to control it perfectly.
Naruto's Sage mode on the other hand is completely stable and as such easier to control (Giving him Perfect Sage Mode). This would mean that Sasuke could easily be able to absorb Naruto's Senjutsu and not turn into a Toad Statue.
