Because Hiruzen already knew Danzo's ways and still appointed him to that position as an elder due to that. He thought it was good that he was the "light" of the village whilst Danzo was the "roots", handling the dirty side so he didn't have to.

Right. Shisui tells Hiruzen, and then Hiruzen does nothing more than scold him. Then, Danzo proceeds to go after Shisui to get the other eye and kill him. Worst possible thing to do there.
