First-if most of Naruto villains of part 1 and 2 were humaIns (Madara , Obito , Nagato )....i think the villains in next coming parts of Naruto will be : super natural monsters , spirits , or Kamis ....
-The juubi was one of those super natural monsters introduced in Naruto shippudden.....in the Manga Juubi was called One-Eyed God and Deidarabotchi..

-How could we know who is the Ultimate villain of Naruto Manga??
in my opinion there's one trick to know who is the Ultimate villain...and its by finding the Quite Opposite of the main character "Naruto"...but exactly its by finding the opposite of who the character of Naruto represents ??
-whom do the character of Naruto represents??
Naruto represents : Ashura , and Ashura represents the character of his father ,Hagoromo, and Hagoromo represents the character of "BUDHA" from japanese mythology....
if im not wrong Hagoromo is the "Budha" of Naruto Manga...Naruto will someday become enlightenment (just like buddha) and he might even surpass Hagoromo.....
-The Similarities between Buddha and Naruto :

Note : im not buddhist...i got only few knowledge about budha and buddhism...so i will try my best to make my theory based on naruto manga rather then japanese mythology.....
-to reach enlightment buddha reached 3 or 4 steps (im not sure!!!!) :
Dukkha , Nirvana , and Samsara....in budha's case im lost in how to reorder them...but in naruto's case i think this is the order :
1-Dukkha :is a Buddhist term commonly translated as "suffering", "anxiety"...the main principle of Dukkha is to understand the suffering and overcome itand its the start of how to FIND THE NOBLE TRUTH.....
-Naruto's Dukkha happened when he met "Nagato" (pain)...
2- Nirvāṇa: in Buddhism, Nirvana is the ultimate goal of the spiritual path... nirvana is described as the extinguishing of the fires that cause suffering , aversion and ignorance ..
-Naruto passed this stage in the falls of Truth when he overcome his negative emotions (dark naruto)
3-Samsara wich is the finall stage of reaching enlightment and becoming a buddha!!...During the course of each life the quality of the actions (karma) performed determine the future destiny of each person...
-Naruto stilll didn't reach this stage...maybe in naruto part 3 he will !!!!...and if he does he will be able to fight strong Deities...
2-The practices of Yoga :
Yoga is the physical, mental, and spiritual practices or disciplines that aim to transform body and mind...it was performed by Buddha...
-Naruto was able to reach Senjutsu through Yoga..

The Ultimate villain of the Naruto Manga :
the finall villain is none then the bitter Enemie of Buddha....its THE DEVIL !!! and the Devil in buddhism is called "MARA"...
Mara, the Enemy of Buddha:
-according to Budhist religion : Mara is called the Wicked One or the Evil One, the Murderer, the Tempter...
-Mara is most often presented as a hideous demon, although sometimes he is depicted as an enormous elephant, cobra(Oro) or bull..
-Mara is a deity who tempts humans to take the path of evil...
-according to Buddhism :"Feeling threatened by the enlightenment the Buddha was trying to bestow upon humanity, Mara attacked Buddha when he was meditating beneath the boddhi tree. He was defeated when the Buddha simply touched the tips of his fingers to the earth.."
-Mara once tired Buddha by trying to seduce him with the vision of beautiful women but failed in the end..
-Mara Feeling threatened by Hgoromo's Ninshu, tried his best to distract Hagoromo's followers from practicing their "NINSHU" by trying to seduce them with the vision of beautiful women....
-Mara somehow succeed in seducing jiraiya with beautiful women (pervert sage) to stop him from reaching enlightenment....wich is the reason itself why jiraiya couldn't master Senjutsu completly...
-Mara was the one who tempted kaguya and told her to consume the chakra fruit for some unknown reason.....

-in the Naruto Manga black zetsu could be the descendent of Mara..or a fragment of him...or better said he is the will of Mara....black Zetsu inherited some of his father's traits like TEMPTING others and alluring them...
