Itachi's body was rejecting something similar to a transplant organ or a non compatible Jinchuriki.

The disease was probably extremely hard to treat. My guess is a high grade medical ninja would be necessary in order to have cured him. If curing him was even possible. There are some things that can't be treated easily or at all, even by the best medical ninjas. Medical ninjas aren't miracle workers.

Since this disease seemingly is unique to Itachi, perhaps the disease is related to the yata mirror and totsuka blade (or perhaps the place where/how he obtained them)
