Yes, i think so.
The 3rd died many years before Kurama's attack. The Hyuga Affair happened some time after that.

So yeah, Ay was definitely the one who ordered Hinata to be kidnapped. Onoki's comment about Kumo's harvest of military power (the Byakugan being included in this quest) also seemed like a derogatory accusation towards Ay's actions during his reign.
