Btw, she is not really out of nowhere. Obito in chapter 467 mentioned that "everything will become one with him and gain a complete form" after IT is cast.

In the second scan: Naruto transformed before she notice .(it all happend instantly)

It can't tell a clone apart from the Original if the chakra is dispersed evenly between the clones and the original, however, it can tell if a clone is henged into someone else, like a Naruto clone henged into Sasuke. Sasuke and Naruto's chakra aren't the same, so Kaguya should be able to tell. I think that is the OP's point

There is a possibility Sasuke possess some of Ashura's chakra [When he was revived by Kabuto through Hashiramas DNA - If im not mistaken]

They also share Hagoromos chakra after meeting with him .​
