Why would he have the bandages if he no longer has the marks, he may be covering it for the same reason Sasuke covers his marks that allow him to summon shuriken.

Also Sasuke says he can wake everyone from IT with his Rinnegan, how will he do that if he loses it after using the seal?

Hasn't been told yet. It may have been foreshadowed with Kakashi losing his power up. Kagaya may end up trolling and taking all their powers (Sasuke's tomoe rinnegan, Naruto's bijuu, and their sun/moon marks).

Obviously they won't lose the power ups right away,but it will happen to balance things out.
