I'm not entirely sure what stage 3 entails, but we know it involves Kage Bunshin at least. I'm assuming it's a mixture of teleporting to his flying kunai and marked targets all at once with the use of clones.

Now that would be sick as hell! That's why Kishi-san needs to hurry up and show this boss jutsu already. Whatever it is, Minato reserved it for emergencies only and I can't think of a better time than now to dust that jutsu off.

If my memory serves correctly, the only time we see Minato use Flying Thunder God level 2 was in his deathmatch with Obito after the kyuubi's unsealing (and if I'm wrong please somebody point out another time he used it). When he used it he didn't teleport to a moving object per se, but to one of his own marked kunai. The only difference seemed to be the speed of his transition.

While one might think a speed boost would be redundant for FTG, remember that Kamui also works at a fast pace, especially when transporting foreign objects instead of the user. In that battle, an instant of speed would make the difference.
