If I'm correct Mangekyou dojutsu are not negated even if you are a Ten tails jinchuriki.
It's clearly shown when madara uses kamui when sasuke blitzed him.

No, Limbo clones haven't been shown to use jutsus like that plus there's a difference in the way Obito wasn't able to use his version of Kamui and why Madara was able to use the version Kakashi uses of Obito's eye to get to that dimension.
