Well of coarse. He knew his brother was filled with darkness and could go down the wrong path so he entrusted Naruto due to his ideals, love, determination, trustworthiness and friendship.

Besides, the only person you could TRUELY guarantee to be both trustworthy AND definitely cross Sasuke's path is Naruto. There was no one more fit to have Shisui's eye.

Actaully, No.
Itachi didn't mean to choose naruto because he was better than sasuke.
He Didn't choose sasuke because sasuke was Filled with rage, AT THE TIME.
If he where to give it at a point where sasuke wasn't filled with rage, Itachi would.
naruto was itachi's only choice.
