It's already been established that Itachi was with Konoha all along and he retreated so he wouldn't have to kill Naruto or Jiraiya.

]. Itachi lied to Kisame in order to give an excuse to not kill Naruto (he was in alliance with Konoha, so killing Jiraiya would go against that as well). Even though Itachi lied and said he would tie Jiraiya, Kisame basically said it was bullshit. Itachi was giving excuses and even Kisame questioned his motives.
