I would have liked to see him helping Itachi and Tobi in the Uchiha Massacre and join Akatsuki thus protecting Konoha from outside.
Then Shisui would get to know the real face behind Tobi's mask.
A Tobi vs Shisui battle.
Tobi gets the upper hand.
Shisui escapes.
Encounters Team Hebi because of Karin sensing him.
Tobi watches everything by hiding somewhere in the woods.
Sasuke attacks and slashes his throat with the sudden appearance.
Shisui not able to tell the actual truth to Sasuke.
Sasuke listens to nothing and kills Shisui brutally and says "Only one left."

If the massacre wouldn't happen and Shisui would end the coup early, I suspect he would become leader of the Uchiha and shit would've run much smoother.
If Danzo wanted to persecute the Uchiha further, he would get fodderized by Itachi/Shisui hahah just negdiff humiliation

But we would have no rival for the main protagonist of the show if that happened ^^
