Kaguya did not get fooled by clones. Black Zetsu did.
Black Zetsu was the one who said "We killed the original, so why aren't the clones disappearing?".
Kaguya did not say this. Kaguya even said in the next chapter herself, "I knew that the real one was the one with the gudoudamas".
Therefore she was not fooled. Kaguya then proceeded to blow the clones away.
Also, just because Black Zetsu gives suggestions doesn't mean that Kaguya can't think on her own or that she is dumb. If your accountant gives you financial advice, does that make you dumb? No! You can still think of financial things too. The accountant may have just thought of an idea that you did not think of.
It is the same concept here.
