No, it meant that ALL Uchiha weren't killed meaning itachi, Shisui, and Sasuke... Sasuke coudn't have done that so the only other survivor known was Itachi...

When the ANBU member explained the body count problem it suggest an Uchiha was behing it... that is when Danzo's lying ass blamed itachi and Shisui for the slaughter...

They knew that from the body count 3 were missing right?

They found Sasuke so only 2 are missing right?

Now I think Danzo said that Itachi killed Shisui so that left 1 person capable of doing it....Itachi...

They thought Obito was dead then... so because Itachi was the only survivor and was not present and was already under Surveillence from Shisui Itachi had EVERYTHING going against him and thus he was blamed.
