I believe Madara took back the stolen chakra after getting his other Rinnegan.That's why Obito can't use the staff anymore.

He taught him it like the Rikudou no Jutsu. I was meaning the Rinnegan probably enabled him to use Yin-Yang release in which case it's plausible for Madara to "take it away".
