It is a hard issue, there are pro and cons for both characters:
Madara
More fighting experience (not certainly since we don't know how much fighting experience Kaguya has, but I don't think it is too much)
Better tactician
More inteligent
Rinnegan techniques such as limbo which I don't think Kaguya has
Kaguya
More chakra supply
Byakugan
More experience with the tomoed rinnegan
Able to travel through dimenssions (although maybe Madara after obtaining the tomoed rinnegan is also able to do so)
Madara

True, also: kaguya seems to only use kekkei genkai, and since ninjutsu was created when rikudo gave people chakra (which was after kaguya got sealed) i don't think she can use ninjutsu
Seeing as how Naruto was beating Kaguya temporarily, Madara who not only possess Naruto's full power, but also Sasuke's full power in one being.
In Taijutsu, Madara can effectively use Sennin mode combined with 5th tail's ability to physically overpower Kaguya and all of her physical attacks. Especially, using Limbo. With the Rinnegan, Madara can drop raindrops of Chibaku Tensei, devastate the whole landscape with Tendo's Shinra Tensei, throw rockets of Shorado, and so on. He has both, the sun and moon seal to seal Kaguya. He has the 3rd eye, which is capable of replicating all of Kaguya's 3rd eye abilities.
Madara takes comfortably.

I wonder what people can reply to this, i bet they only can say kaguya>zetsu>madara... or that she has more chakra, but if they say that, they clearly play expensive without having money, because qua chakra kaguya>madara>naruto, but still naruto makes her dance.

By hype, Kaguya should destroy Madara completely. However, by feats,
she is struggling against Naruto. While I still think Kaguya would win this,
it wouldn't be a stomp match. Madara may even win this, unless Kaguya
is holding back a majority of her power right now against Naruto and Sasuke.

Again, does no one have a counter to Kaguya's Dimension Shifting? That right there is game over. But if it must continue for whatever reason, Kimimaro's KKG/dimensional shift combo ends Madara. And anyone else.

To add on. I bet no one can pull of a feat of madara getting hurt by anyone but BZ once he got both Rinnegan.

Ur argument is mehh. Dimension changing isn't cuttin it, madara has the same exact eye from the shinju. He'll teleport back easily.
Kimmimaro' s KKG? ?? That's Your ARGUMENT? She didn't even kill naruto with it. So how is madara dying? He's survived from getting bisected, and having his left torso kick off..
Her will couldn't do jack to anyone. Only reason Madara blew up is because of all the chakra that were absorbed from everyone caught in Infinite Tsukuyomi.

Madara has the exact same eye? Sure. Means nothing. Nagato had Madara's eyes, does that mean he could use Rinbo Hengoku? No. Kaguya's Chakra is on a whole other level to Madara's, meaning she can do things he can't. Such as shifting dimensions.
She killed a clone with it. Not Naruto. Disintegration and bisection are two different things. A better argument would be for Madara to use Preta Path, which may work. Or, it may not, seeing how Kaguya('s will) already completely dominated a full powered Madara once and Preta Path couldn't stop it.
Kaguya's will didn't do jack shit? Correct me if I'm wrong, but didn't it completely paralyze Madara, erase his Limbo Hengoku, then proceed to dominate everything he is? Coulda sworn that happened once.

@Blue You're making baseless assumptions and apparently can't read - Madara obtained the Rinnegan by adding the chakra of Ashura to that of his own Indra's.
@Red Bassssssssseeeelessssssss asssssssssumptionsssssssss. Once again, you have no feats or proof to back your statement and it's logical that if Madara could have shifted, he already would've.
@Green Derpy. Black Zetsu paralyzed Madara using his own power only. Then, he proceeded to siphon the chakra from the Shinju into Madara to revive Kaguya.

Now then, Sasuke already said Kaguya's Chakra is on a whole other level to Madara's. So I'm inclined to believe Sasuke over a Madara fanboy. Where her Chakra came from is irrelevant, by the way.
Madara was never hinted to be able to shift dimensions. Kaguya has much more Chakra than he does. Therefore, Kaguya can do more than him.
When Madara travels through dimensions, then I'll take back what I said. Until then, groundless assumptions.

Madara will also perform better than Naruto did alone.
So, assuming Madara has some type of sealing technique like Naruto and Sasuke he can win.
If not, it will be a stalemate.
Kaguya without BZ has 0 chance of winning anyways.
