Is Gotenks in SSJ3 form truly more powerful than a Goku in the same form?

Gotenks = fusion of a weak half saiyan kid + an even more weaker half saiyan child.

Now, he trained for a year or so inside the Hyperbolic Time Chamber, correct?

Goku trained in the other world for years.

Conclusion: Gotenks < Goku.

I would still say SSJ3 Gotanks is stronger by the fact that he has a variety of unique ability's that could and would most likely throw Goku in a loop.

Going Mystic solved Gohan's training problems.

Vegeta, like Trunks, can turn USSJ aswell, heck Goku can too, he just chose not too because his speed would be greatly decreased.

But the point is half breeds are born stronger.
They're also able to turn super saiyan at a younger age.
Goku could barely stay in SSJ 3 when fighting kid buu remember? And he was unable to use it again. It was nothing for gotenks.

No, barely at minimum holding his own. He didn't want to fight super buu when he saw him in the other world. Gohan was the strongest unfused Z warrior. If he was stronger than ssj3 gotenks via feats, why do you think ssj3 goku would? No logical scaling.
