And remember that Ivankov said to Crocodile "If you betray us or attacks us I'll tell everyone your secret."? That "secret" is that Crocodile is a girl. A real crocodile eats their babies right? So Dragon took Luffy right after he was born. Crocodile wanted him back. Ivankov has eaten the Hormo Hormo no mi (Hormone Fruit) so Crocodile asked Ivankov to turn him into a man.
