Summary

Kaguya was in the past unable to kill her children and take their chakra because she was a loving mother and the Juubi was created out of her will as her will took control over her powers, creating Black Zetsu in the progress. Read the entire thread for a in-depth explanation.

Chapter 684 gave me two confirmations of my theory, though they aren't solid proof as if they were then this thread would lack a point. What I mean is that I think that after the latest chapter, this theory has the highest chance of being true in the future. (Of all the other theories I've read about Kaguya's defeat.) So lets get on with this theory!

Something that is obvious from the latest chapter is that Kaguya and Black Zetsu are two different people and both are in control of themselves. (As in, Black Zetsu is not controlling Kaguya.) We also know that Black Zetsu cares a great deal about his "mother" and it also seems that Kaguya is a bit conflicted when it comes to killing Naruto and Sasuke, as she wants to absorb their chakra completely to gain more power. However I don't think she wants to absorb their chakra to gain more power, I don't think she even wants to gather all chakra in her at all. That is not her goal, she just needs a set amount of chakra to complete her and Black Zetsu's plan.

The reason I say that she does not care to gain all chakra in the world is simple, she doesn't care about anyone besides Naruto and Sasuke. Kakashi stated so after Kaguya looked at them, she doesn't care for the chakra that they have. Some may argue that its because they have so little chakra compared to the rest, but if she really wanted to gather all chakra, then she would have bothered to take it anyways. Also by Black Zetsu's statement, she has enough chakra to complete her plan, meaning that she has no real need to absorb Naruto and Sasuke's chakra other than because she wants to.

When Black Zetsu convinced her to kill Naruto, she seemed conflicted over something as she had to think long and hard on it. I think she was conflicted over killing Naruto and Sasuke because they are the reincarnation of her grandsons and she deeply reminds her of her own two children, Hagoromo and Hamura.

Following Black Zetsu's explanation of what happen in the past, Kaguya's will was to take back the chakra of Hagoromo and Hamura through the Juubi. However I think this to be a lie by Black Zetsu, or at least a partial lie. I think that in the past Kaguya was greatly weaken by giving birth to her children before her plan could be finished and because of that she was unable to complete it at that time. However, she couldn't bring herself to kill of her two children as a mother's love goes unchallenged and we've seen that through characters such as Kushina who's dying words where;

Remember who you are! Find a goal… a dream… and don't stop trying until it comes true. There's… there's so much more that I want to say… to teach you… I want to stay with you… I love you.

I think Kaguya is something alike this. She deeply believed in her sons and truly loved them beyond anything, well almost anything. She was conflicted in the past as she is now, because she has two wills. One is the will to finish her plan, the other is to protect her sons as a mother. This is why the Juubi appeared and this is why Hagoromo and Hamura never fought their mother in a battle for chakra, but rather the Juubi.

Following Kurama's statement that the Juubi has no mind of its own and what Black Zetsu said about it only acting upon Kaguya's will to take back the chakra, I believe that both are correct. I believe that Kaguya is both the Shinju and Juubi as two different beings. The Shinju symbolizes the peace she created and her love for her sons while the Juubi symbolizes the suffering she caused and her will to reach her goal no matter what. (Even the death of her sons.)

I believe that at some point during the adulthood of Hagoromo and Hamura, Kaguya either died or lost control over her power and they manifested through her will as The Juubi. The original Juubi being the first "form" of Black Zetsu until after its defeat at the hands of Hagoromo and Hamura. This resulting in the Black Zetsu we know, being created from the seal that sealed away the Gedo Statue. The Juubi was stated to be a mindless creature that purely acted on the will to make all chakra one, this is the will of Kaguya and the power of her as well. The Juubi has no love for others or anything else other than its goal, its pure will without emotion. (Much like Black Zetsu is.)

This is what I believe Kaguya is struggling with right now, as Black Zetsu is only focused on the plan as he is pure will. Kaguya is conflicted between her wishes yet again, but this time she chose to kill of Naruto because she has chosen her goal over her sons this time around. Though I think she is only forcing herself to "hate" and not feel anything towards them in order to reach her goal. No matter how much you try to ignore your emotions, its impossible over a longer time period no matter how strong you are. I think that in the end Kaguya will be unable to kill of Naruto and Sasuke in the same manner that she was unable to kill of Hagoromo and Hamura as she could have killed Sasuke already if she wanted when she dragging him into another dimension.

After she loses her will to fulfil her plan, Black Zetsu will try to gain control over her yet again as he refuses to let everything he has worked so hard for go to waste again. (He originally believed that this time would be different as Hagoromo and Hamura weren't around and he didn't count on Naruto and Sasuke being around, let along remind Kaguya of her sons. (This is most likely why he only revived Kaguya after the Mugen Tsukuyomi, to both gain enough chakra from the get go to fulfil their plan and to avoid Kaguya choosing her sons over Black Zetsu again. This is also why Black Zetsu claims to be one of Kaguya's sons, I think he is a little jealous of them. I think he wants a mother's love, which is why he has worked so hard over so many generations, to get the love of his "mother". The love she gave to her real sons, he wishes for that, and that is his dream. (Though after realising that he will never get it, he goes berserk and tries to fulfil the plan for his own intentions purely.)

She could have dropped him right above the lava if she wanted to. He wouldn't have time to react to that, as he hit the sand before even noticing he was a alive and a different place.

Great theory :) It makes a lot of sense that Kaguya was divided on the choice of loving her children or fulfilling Inifinite Tsukuyomi no matter the cost.

It would be awesome if this came out to be true. It makes a lot of sense and would fit the current story perfectly.
Very well written theory and I enjoyed reading it :)

I'm still at the beggining but you wrote something that is not verified yet. You said that she doesn't care about anyone's charka probably because of what Kakashi said in MP translation but in MS, what he says is completely different:

That being said, I find it dangerous to come into conclusions based on translations which are so contradicted the one to the other.

Apart from that, your theory is ingenious.

I'm sure she loved her kids at one point but she already was willing to absorb them, and even kill Naruto as shown in the recent manga release. Honestly though she's still the bad guy now, mainly because her plan revolves around turning everyone into white Zetsus to raise a army, hence killing everyone in the series
