How did obito get his other eye back?

You missed it. When Madara put in his second rinnegan he gave black zetsu obito's other eye. It wasn't shown on panels, however when Obito and Madara came back from the Kamui dimension, his left eye had his other eye in it.

It's hard to imagine Madara taking the time to implant the eye into a dead enemy (as obito had already turned then)

The eye that was closed was already his right MS eye.
