Tobi lied all the time. Just because he knows about the true reason for the slaughter of the Uchiha, that doesn't mean he knew everything about him. I can guarantee he didn't know anything about shisui's eye, or susanoo, or yata and totsuka. When he watched that recording he was probably shitting himself. Obito was scared.
