So how can Hagoromo have a transmigrant when his genes are split between his two sons?

Probably because Hagaramo sealed the Juubi in him and then had Indra and Ashura at some point while the Juubi was with him (I think that's right). The two sons are connected to Hagaramo, the Juubi, and Kaguya it seems. I believe Hamura's power mainly comes from just Kaguya so I guess the transmigrant stuff doesn't apply to him.

So maybe he hasn't incarcerated because he can't, no one alive matches his compatibility from birth...

Well descendants for lack of the better word Lol While they have had descendants to be transmigrated to, Hagaramo does not as there hasn't been a case where Indra's and Ashura's have been joined together from the time they came into existence.

I made a thread talking about this and I have to say I agree. Notice the other half of Hagoromo's staff looks just like the staff Hamura wielded. That's probably how Hagoromo got to meet Sasuke because Hamura's chakra was passed down to Hagoromo after he died. Assuming Hamura died in the battle against the Juubi that is.
