1. So since that point Madara was working only with half of his chakra (we know it's divided in half with the Kage Bunshin)

After Madra dead infront of young Obito black zetsu made sure that one day Kabuto will find the dead body. Not the clone's dead body . I wonder a clone will have a dead body ? It will simply dispell off with a puff off smoke

I thought that you could choose to put as much chakra into one shadow clone as you want..
and madara's real body was founded

I'm not 100% sure on this one, but I think when Kakashi explained kage bunshin he said that the chakra is split in half...
