So here is yet another theory I've cooked up that will talk about the possible origin of chakra natures.
We know that Hagoromo gave people chakra in a attempt to better understand each other,but eventually the people started using the chakra to fight,we also know Hagoromo dislikes ninjutsu as well so he can't be the originator of chakra natures.
Here's what I think happened....years down the line the pure chakra the people received from Hagoromo mutated into different types,that's how chakra natures were born.
Then generations later people had specialized in one particular chakra nature:for example the Uchiha were masters in Katon,the Senju most likely had Doton and Suiton,the Cloud village had Raiton,the Stone had Doton etc;.
These different chakra types were diluted through the times from the original pure chakra Hagoromo had,it would also explain why mastering all five chakra natures would take a life time unless one had the Rinnegan.
Only the most experienced of ninja can learn up to three chakra natures at the least, because of the fact that people had only specialized in a particular chakra nature in the past.
KKGs are the result of a select few being able to mix different chakra natures and create a different one altogether,this could be because of genetics or the innate ability to mix and evolve chakra natures that not many could ever attempt to learn.
The ability to fuse different chakra natures that leads to the creation of a new one is explained by that person being born with multiple chakra types which means nobody but them can use it.
Even something such as Mokuton can't be used to it's full potential unless you have the DNA and chakra of Hashirama himself.
A KKG is a very unique thing and the only logical way someone could get more than 2 chakra natures naturally,it along with chakra natures themselves are mutations that occured over hundreds of years.
Hagoromo and his line had the purest form of chakra,they likely did'nt have or even need chakra natures since their chakra is already powerful.
That about wraps my little theory up,I like to know what everyone thinks of it.
