Hope You all enjoy my Theory!
First I would like to start off from when madara said after kaguya ate the fruit she put an end to all conflict.
Then it mentions how the sage was born with chakra, we know that his brother was born with him so we can assume that his brother had chakra as well. Lets call this chakra which these three people posses as fruit chakra it also possess the dojutsus.
Next I think what happened next was that when the sage of six paths taught everyone about chakra and ninshuu by imputing some of his chakra which is part of his mothers chakra (which came from the fruit) into the population and it somehow merged into their own inner chakra thus unlocking their own chakra.
Kinda like what naruto did here
(please note i do not think kaguya was happy with this especially in todays revelation but we shall return to this point)
The intent of ninshuu was to inspire hope and for people to understand one another, however what happened next was that people took ninshuu and realised that they could use it as a weapon thus ninjutsu came into being
Kaguya not happy of people even having chakra was now enraged when people started using chakra for wars and realised that the state that humans were in now was worst than before they had chakra. She then concluded that humans don't need chakra at all and that it should be returned to her, (remember according to this theory the sage of six paths imputed some of his chakra to the people thus unlocking and permanently merging his with theres). Also she concluded that people will always war with one another so they need to be controlled in order for them to live in peace so she decided that to cast IT on the population. not everyone was affected but yea...
Her children witnessed this and decided that it was wrong. Why I say that her children witnessed this is first of all the sage is explaining IT in perfect detail to naruto and sasuke and also said "it was ghastly" thus suggesting he witnessed it first hand.
After the battle her sons temporally stopped her from continuing with this. However, kaguya still enraged with what mankind and her sons did merged with the tree and turned into the juubi. Now notice how the sage said the "remaining sins of our mother"
IT was her first sin when she trapped people in genjutsu dreams but once she was defeated, her next sin was to merge with the juubi and take back chakra by force which ended up killing them. kinda like this:
You see both attempts of getting back chakra was to make "everything become one"
Everything to become one is something of interest to this story
Now what could all becomes one mean? if chakra belongs to the tree then according to madara all becomes one means that all chakra is returned to the tree since chakra was stolen from it. - this is one train of thought.
However since today kaguya stated that "all chakra belongs to me" and later she says that "Once again, all chakra shall become one" I believe that this strengthens the suggestion that kaguya merged with the tree and in returning it back to the tree you are in a sense returning it back to kaguya since everything started with her. (ah before i mentioned how i dont think kaguya was happy about everybody posssing chakra i think this point is strengthened by kaguya having a flashback of the sage of six paths and then stating "all chakra belongs to me" )

p.s. Oh on a side note for my next theory im thinking about when the sage imputed some of his chakra into other people that when people developed and awakened their charka some of them awoke bloodline limits and this is the reason for bloodlime limits.
