1. She clearly appeared in a time before the shinobi era.
2. Her power is far beyond even the most powerful shinobis, which I shall say are Hashirama and Edo Marada.
3. Saying that she is a kunoichi implies that she's just a female ninja above the kage-level. This is untrue. She's not tied to a tier. She's outside of the tier-system.
4. She doesn't rely on traditional weapons like the shuriiken or the kunai.
5. She doesn't need a handseal to perform even the most out-of-the world technique like the 'mass teleportation' or 'environmental alteration' and she can do it at the speed of a single thought. It has been shown, though briefly, that she can control weather like creating a thunderstorm. I assume she does all this without needing a handseal.

She's a mage or sorcerer from a race that were adept in manipulating magic not unlike elves in most western fantasies. She doesn't perfrom jutsus, she casts spells.

She isn't a Kunoichi since the Shinobi system didn't likely exist back then.

Well, she still does use chakra for her attacks thus I doubt it's magic. It's still ninjutsu.

Saying that she is one doesn't imply she's a female ninja above Kage-level just because she's the strongest female character out there. A kunoichi means a female ninja, regardless of her power.

But I agree, she isn't a kunoichi.

Manipulating chakra doesn't make the user a ninja. Ninjutsus are just one of the battle arts derived from chakra-manipulation.

maybe this is just my strange head but i think of it this way..

1.women were oppressed.man said 'your weak,now go make me a sandwich"

2.women tried everything they could to get their way including holding out

3.eventually a skilled female ninja came along.she proved to the world that women dont suck.she probably wasent related to sakura.

4.kunoichi is a name for strong female ninjas now all because some lady didnt want to sit in the back of the bu-oh wait wrong story but you get it
