why dont she absorb them as well so she can end this war?

if kaguya care if them is her grandchildren, why did she throw them into the lava attemp killing them?
OR maybe kaguya unable absorb those so6p chakra?

Pretty sure there was no proposition, she chose to annihilate them immediately. Dunno what manga you're reading yo.

The sage gave them something specifically to defeat her. He explained her powers and knew this might happen to Madara. He wants to stop her. ( i guess this is obvious) But he said almost nothing about his brother; which might be the final power up.... since both only have half of the transmigrates powers. I think this because she thought Naruto and Sasuke were the direct decedents of both of her children and then realized that they were her grand children's souls.

Not sure but a good point to bring up is kaguya did imply that her two sons could be reincarnated as well. Maybe reincarnation is a path the sages brother took, and he might show up in obito now that's he's close to death.
