I still dont think they fuse. Hence the power and the chemical makeup is in the brain. The eyes simply project the power or chakra in their brains. When they remove the eyes and replace it with another pair, the brains takes notice of the swap hence different chakra signature and therefore the power manifests in the new eyes. Representing the old ms design and the new pair ms design.

No one said you had to remove the old eyes. There's probably a reason why Madara and Obito can swap eyes in seconds while Sasuke's EMS transformation took several days plus healing time.
