Well, if Rikudou and his brother fought against Kaguya at the same time she tried to use her genjutsu, Zetsu transformation wouldn't be completly done and people affected by it would gain some of its power and still 'human'.
So what if Kaguya sons defeated her in the same moment she tried to use the Infinite Tsukuyomi, making the genjutsu stop way too late for humanity stay the same?!
This way, humans that were already too far in the process to become a Zetsu end up gaining some powers, aka Kekkei Genkai.
Clans like Juugo, for example, stayed way too much inside her genjutsu and end up inheriting powers close to the shinju/juubi.
I also believe that's how clans might have been formed. Just like humanity excludes the 'differents', people had to start grouping together with the ones who had the same power of them.
